Kernel configuration missing ?

It's true that there's this irritating message but it should generally
work. Does for me like this:

$ cd l4linux-2.6
$ mkdir /tmp/builddir
$ make O=/tmp/builddir menuconfig
  ... configure path to l4-obj-dir etc...
$ make O=/tmp/builddir

That shouldn't make a difference.
